Keeping the true form hidden can work, it's just there was a very obvious "big reveal" shot in the film that ended before you could process what you were looking at.

Back to the cartoon:
The Nrak are/is a single-minded plant-like species that assimilate hosts to perpetuate their kind. Their first stage is, naturally enough, a seed:
user posted image
An ambulatory seed that appears to have a mouth. Despite specifically being called "not a fruit, but a seed", it acts more like a fruit in that it's eaten and "disperses" several seeds, which in turn grow into something resembling a flower bud:
user posted image
The buds produce hundreds of tiny spores:
user posted image
Which embed themselves in nearby creatures to control them and cultivate the buds:
user posted image
All the bud roots apparently connect at one point, somewhat akin to a fungus' mycelium except it is created from several seeds joining together instead of one sprouting several buds. Regardless, destroying it destroys all the Nrak.

Fmecks are a recurring race of villainous and diminutive aliens who have an odd habit of putting an "F" in front of words or names that begin with the letter "M" (i.e. fmoron, Fmelvin). They are quite sensitive about their small stature, once attempting to blow up a planet merely because it was larger than their own. They also have quite the fashion sense:

There's a lot of nice crowd-filler aliens, though we don't typically get much of a good look at them:

Many episodes open with Jay and Kay looking for some alien in disguise, and more often than not Jay tackles what turns out to be a normal Earth thing while Kay casually gets the real alien. Some of the more interesting creatures:

Disguise: tree
user posted image
Disguise: bowling ball
user posted image
Disguise: truck tire
user posted image
Disguise: n/a
user posted image
Disguise: roaches

Disguise: teenage boyfriend
user posted image
Disguise: Arquillian, complete with robotic human suit (i.e. it's an alien within another alien's head within yet another alien's head)
user posted image
Disguise: biology class frog; unlike others, this one isn't a criminal but was in need of a rescue
user posted image
Disguise: creepy little girl

Disguise: baseball

A few episodes open with recently-apprehended aliens:
user posted image
This bug-like creature was captured in a "crop-circle shakedown"
user posted image
This gaseous alien was caught for "exposing it's odor glands in public"

It's not explained what this one did that made it wanted, though it evidently gave quite a chase

"The Virtual Crossfire Syndrome" features a virtual-reality training program with a whole host of odd aliens. Unlike the movie, the point is to shoot *every* alien, not just the one suspicious girl with the quantum physics books. Shame.

These two are actually the same type of aliens Alpha stole parts from for his 3rd form ("The Out to Pasture Syndrome"):

"The Out to Pasture Syndrome" does actually show us those aliens, but nowhere near as clearly as "The Virtual Crossfire Syndrome"; close-ups, glares, and an overall pink tint greatly obscure the one shot we get of them.

Speaking of Boris, I'm disappointed we didn't get a full good look at what he really looked like. Saw his head for a split second and that was it.

Here's a small screengrab of that brief shot: SPOILER_AHEAD

I saw that at the MiB wiki while I was fact-checking. Still would like to see if they made the full body, whether just in concept art or they got a full CG model of it.
Speaking of which, I wonder if there is any such art for the cartoon.

A "Worfian Stinkbug" (shoutout to Star Trek, it seems) are water-based; they grow by absorbing water and shrink if they dry out, very much like those toys we've all had (according to Wikipedia, those are officially known as "grow monsters").
The clothing store it's in evidently considers mushrooms and gigantic lava lamps acceptable decor!

This curious alien is only seen in the Christmas episode, and even then only in the background.

An alien that disguises itself as a toupee

Tunstens are slug-(and Opabinia)-like aliens that try to conquer the Earth by flooding it with a vile goo they thrive in. They typically pilot robotic suits, though their king took temporary control after Frank the Pug ate him.

Metaphites are essentially living nuclear reactors, irradiating all around them.

A smaller race, the Vexrons, thrive in radioactive areas and so 'plant' Metaphites to terraform new worlds.

These aliens took over for the Twins in one episode. Speaking of which, this is the proper spelling of the Twins's names:

Dr. Zeeltor is one of the new characters introduced in Season 4. He's bizarrely ecstatic about everything, whether it be mundane school supplies, horrific life-threatening ailments (he once described one such illness to the tune of "Pop Goes the Weasel"), or genuinely good things. He also has a pet bacteria named Lucy.
Needless to say, he's quite entertaining.

An oddly limbed alien race that naturally have a few "superpowers", namely flight. The one in orange (who's actually an illegal, er, alien) played superhero in "The Zero to Superhero Syndrome".
user posted image
Jay in turn played supervillain as "Swiss Army Man", who's basically a Swiss Army knife

This porcine pair (Scrawn and Scrawny, respectively) seemingly has nothing better to do than travel to different planets to fight any self-styled superheroes.

Pzim look like a cross between turtle, ram, snail, and mushroom, which manages to be coherent.

Best full-body shot we get of the Pzim are, ironically, Kay and Jay in disguise.

An alien with many pockets that works at MiB

A plant-like alien with a 3rd eye on it's torso and a 2nd mouth on it's forehead

A "Metamorph" assassin; loosely implied to be able to take on many different forms

Millicrons are a sentient, civilized virus. Although their infection has a similar effect as the flu upon the (human) host, killing them is considered genocide. Millicrons don't seem to want to hurt anyone, they're just trying to survive, and are willing to leave any host they unintentionally harm.

Some aliens who do maintenance work for MiB. The vaguely Admiral Ackbar-ish one suffers from an inferiority complex and makes a black hole generator.

That's it for my screen caps. There are more aliens in the series, though I either didn't find them interesting or just didn't feel like bothering screen capping them.
