I can't believe someone never thought of this yet :o.
Anyways, I didn't include the ones on the CD-I because I don't know if anyone has actually played one of those games. Anyways, here are my results:
1) Ocarina of Time (This was ruled by Majora's Mask until I replayed OOT)
2) Majora's Mask and A Link to the Past.
3) There is no third, I couldn't choose between MM and ALTTP!

.... I'm such a n00b ;-; I've played all the Zelda games except the ones for the N64 >.< which according to some people are the best T_T
well since I'm deprived... here's my input :P
1. A Link to the past indeed, one of the few games that's left me satisfied, lenght and story were just perfect, it didn't drag along, and it didn't leave you wanting more, it was just perfect :]
2. Wind Waker Although it was just too easy I loved replaying this game, despite the sailing I love the minigames, lol the way people can react to you (was I the only one who ran away from that psycho guy who wants you to rescue Mila?) and of course the lovely story that made me cry at some points ;-;
3. Minish Cap Yes... the Zelinkness owns it all xD I love this one because so far it's the one that has more Zelink fluff than anything else (I think OoT does.... but I haven't played it T_T)
Honorable Mentions:
a.) The Legend of Zelda The very game that hooked me into the videogame world, yes lol but I didn't like the fact that it's such a lonely world :s ... there's no one to talk to and everyone's so mean >D like the shop keepers xD. Still it has an honorable mention. :]
b.) Link's Adventure I liked the concept, and the newly added people and towns made me happy =D .... but it was kinda boring ^^;;
Notes
Was I the only one who thought that Four Swords for the NGC had a "LTTP ripoff" intro? >D I kinda thought so... lol and the landscapes too xD
The oracle series kept me entertained a little... ;-; they bored me T_T never finished them *dodges tomatoes*
OMG I LIED!! ... I haven't played Link's awakening either :x

I gotta agree with Lutearina. OOT made me super super loving of the Zelink pairing. Wind Waker was alright---but I didn't like the way the redrew/redid it in the whole cartoon-y way. It was cute but *shrugs* I didn't like it too much.
The Minish Cap was just fun^^

1. Ocarina of Time. Best Zelda game thus far. Nuf said :D Plus it has the best support for Zelink.
2.Majora's Mask. Just plain fun. Loved the masks, though I could have done better not being a Goron. *sweatdrop* Plus Fierce Diety Link is a major babe, teehee
3. Oracle of Ages. I like this one a lot better than the seasons (it's less teadious, more fun, especially on a linked game. Curse that my brother lost my copy! *shakes fist*) Nayru was a sweetheart too. Plus, in the linked game at the end, Zelda kisses Link on the cheek! The Zelink love!!

OOT wins my vote. It is the best Zelda game I played but not my first it was Link To The Past. I loved LTTP but small problem I never completed it and beaten the game. Who could possibly hate OOT. The storyline was amazing. I loved the way Link can draw out the sword from the stone and become adult. There were some things in the game I was really stuck at but overall it's the best Zelda title ever!

My most favorite would have to be OOT. Mostly because I grew up with it and loved it like there was no tomorrow. ^_^
My second is definitely Majora's Mask. <3 I don't really have a reason why; it just was.
There's Wind Waker. But I didn't really like it that much. =/ So it's not my favorite.
And I haven't played any other Zelda games. D: I'm such a youngin. >__< I gotta ask my cousins if they have the original Zelda game...

Alas, like Hylian Cetra, I've never played the N64 Zelda games (which sucks so much arse x_x), but I dearly love my Wind Waker, which despite the cartoonyness has a surprisingly dark storyline (Hyrule is friggin destroyed!). Besides, in my mind, I can add all the gore I want *is twisted*
Link To The Past is actually the first Zelda game I ever played, and so it holds a special place in my heart, and Minish cap is just so much fun ^o^
On a side note, Markar from WW is the cutest thing ever!

Oh dear...this is a bit difficult for me...
Specifically because of the fact that I am in all of these...which one did I like the most?
I really did like Ocarina of Time; the dress was just fabulous! Too bad it got all torn from running through the castle...curse Ganon for ruining my wonderful dress!
The Minish Cap was a far more interesting experience for Link, than for me; being a stone for a whole adventure is not very exciting. I did, however, enjoy the whole adventure profusely, and I played it through, too, though I'm afraid I lack Link's puzzle-solving abilities. I can't get through the forest! :ph43r: :(

1st and 2nd (Tied): I think A Link to the Past and Ocarina of Time are the best out of these. (Though now that I have Twilight Princess... I have to say that so far it's the best.) The stories were so unique... they went on different tangents. Enough said... It's OoT and ALttP...
3rd: Wind Waker. I know people complain about the cel-shading, but I really don't. The reason why they did it was because it was being reflected that Link was a childish boy, and they wanted it "cartoonish". (Teh chibiness! =3) Not to mention it wrapped up the whole "slight cliff hanger" in Ocarina of Time with the whole, "I WILL EXTERMINATE YOUR DESCENDANTS!!!" It's just a good-looking game. And the ending is beautiful. O_O
Though I must say... I think I like all the Zelda games a whole lot... it's just that those are my favorite three! (But Twilight Princess is going to take the number one slot soon... as soon as I get the time to finish it... stupid school. XD;; )

1) Ocarina of Time - such a huge game I never (and still haven't) got bored with it. For the first 3D Zelda game, it was very good.
2) Majora's Mask - For the first time, the Zelda games actually followed the same story.
3) Four Swords - I have to defend Four Swords here. Genius idea really. Four Swords really catches the capability of multi player, as single player video games single you out and are not good if you have a group of Zelda fans.
I am impressed with the whole Zelda series. Though I have to comment that Wind Waker was way behind it's time. Cartooning on the best graphics system of it's time just doesn't go over with me too well.

Windwaker looked really fun! Though I never got to play it...
But OoT was great! And apparently TP comes in a close second. I think Minish Cap and Windwaker also came in close too...this is in game rankings mind...

We definitely have a common consensus that Ocarina of Time was just amazing here...
It also seems Twilight Princess is pretty good. I'll definitely need to get my hands on a copy sometime soon.

OoT is favourite (also kinda the only game I've played :P) but TP looks awesome! Zelda is so pretty in that! ^_^
But OoT is a seriously awesome game - I just finished it all myself :D (I used to make my brother beat the bosses and some of the temples :P)

*finds the thread* Well, I know this is an old thread, but PH needs to be on there!
my list:
1) Ocarina of Time: not my first Zelda, but the one that made me a fan. Being the hopeless romantic I am, the Link x Zelda stuff came through loud and clear, and that truly was what got my attention. That last scene where he returned was potent, very heavy on the emotion. The first time I played it..I literally sat there for 5 minutes in "wow" mode.
2) WindWaker: again, the ZeLink made the game special..Tetra and Link had tons of characters, and felt the closest to the OoT pair I love so much.
3) Phantom Hourglass: I can't list specifics owing to spoilers, but the ZeLinkness is probably some of the strongest I've seen.
4) ( Because PH isn't on that list ) Majora's Mask. I loved the gameplay, and while Zelda wasn't really there, that one scene was potent enough for the entire game.

I only voted for the Wind Waker Zelda. I like her. Since Twilight Princess Zelda isn't up there and she really is my only favorite Zelda. I like the other Zeldas (except for one) but I can't really say they're my favorites, because well they're not :D.

I really liked ALttP Zelda. She had two great costume designs, and the way she was designed showed that she was the innocent, good-girl kind of princess; the kind, loving, gentle ones we read about in fairy tales.
But, back then, gamers had to look into games more than they do today. We weren't fed the characteristics, so we had to pick up them ourselves. We can figure that Princess Zelda was the curious, semi-adventurous type in ALttP. How? In the beginning, she directs Link to a secret passage that leads from outside into the courtyard. Being a princess, she wouldn't have been allowed to wander, so we can assume that she would sneak out from time to time and explore a little bit- even if it wasn't very far at all. Not only that, but she does all she can to help Link while she is imprisoned by communicating with him telepathically throughout his journey. She didn't just sit there- she did whatever she could do to aid him.
*shrug* I just really love her. She's so darned awesome. ^^

Okay, (in no particular order) I voted for OoT, WW, and MC. Even though I haven't played OoT (yet) my cousin has and I know it's a fun and awesome game. WW: I loved the concept of sailing around and I enjoyed getting all the islands on my map and doing minigames. The dungeons were fun and the music was great. It was the first LoZ game I played (becuase my cousin hd it and it looked fun). MC: I loved the festival scene and I remember trying to get all the kinstone peices fused. It was fun and I loved getting all the figurines *flashback* yeah...tedious, but I was proud when I got them all. ^^
