Following the Cure War those who went through the treatment found that it was not a cure for their powers as they started to return often times with disastrous results. Upon being brought back to earth by Phoenix after 3 years no one knows of Jean Grey's return and she suffers from fractured memories of what her life was before she was taken. Having heard of the Phoenix's abilities and power Emma Frost, Sebastian Shaw, and the other members of the Hellfire club seek to harness the power but must find the host of the phoenix first. Magneto's powers have begun to return and his conquest to teach the humans a lesson has changed to attempting to protect his fellow mutants. Those following Magneto call themselves Acolyte's and share his vision. The Brotherhood has reformed under Mystique as she attempts to continue Magneto's war on humanity.

The fear of mutants rises once more as the cure is found to be ineffective and the government reinstates the Registration Act, forms a military based mutant hunting group called the MRD(Mutant Registration Division), and builds Prison 42 for any mutants found to be a danger to society. Xavier's school for the Gifted was renamed The Jean Grey School for Higher Learning in honor of Jean and has been allowed to remain open and it is heavily monitored to ensure students are not being taught to use their powers to harm humans. A group has formed on the streets calling themselves "Humanity's Salvation" comprised of humans and mutants who have chosen to turn on their own. They go about hunting mutants down and turning them into the MRD to be taken to one of their facilities or Prison 42. The world is becoming a darker place with each passing day and Xavier's hope for equality has fallen by the wayside. Will the mutant race survive or will they be destroyed and left to be read about in books?
